Welcome to 355Nation. There are some good threads on the forum about water in the cab. The third brake light seems to be a common source. You didn't mention if your truck was a std, ext, or crew cab. The body seams of the firewall, where it meets the floor pan, has a TSB issued about resealing certain seams. It is all here on the forum if you look for it.

The first place to start is at the rear passenger foot wells . If that area is dry then you know the leak is from the front of the truck and you have eliminated 50 percent of your search.

My truck is a 4x4 crew cab. Had the 3rd brake light leak fixed years ago. I removed cowl this summer and put on additional windshield sealer. Leak stopped for awhile. Sit in downpours and didn't get floor wet. Then started getting wet again. Problem with passenger side floorboard being wet. It even gets wet when parked under carport, totally out of the weather!!
