Banditz is spot on.... Your LEDs are either too tall, or they are not sanded. Just make sure they are the exact same height/angle as the stock ones, sand the tip and you will have absolutely no problems.
How do you use 3mm leds and have enough room to get the iron under the led to heat up the solder? It seems so much easier to use 1206's as they are a direct replacement for the stock SMD's :shrug:
